I think it would be kind of insane to suggest that nobody should name their kids Jacob or Isabella, just because Stephenie Meyer happened to pick popular names for her main characters... and kind of insane to suggest that most of the people choosing those names, which were already very popular before Twilight, are choosing them because of Twilight.

I'm not going to shun little Jacob's and Isabella's I come across or anything. But personally I can't stand the books/movies/franchise and it'd be enough to deter me personally from those names.
