In the grand scheme of Baby Naming Disasters, Madelyn is a minor infraction. ;)

I always thought Madelyn was Mada-lynn, Madeline was Mada-line, and Madeleine was Mada-lain (or len) (as in French). But that's just how they sound to me when I look at them and say them in my head. Madeleine was my girl name for a long time and I say it Mada-lain.
