I really like Anais, but because it's so difficult to pronounce, I think I'd stick with using that as a middle name. I guess it doesn't matter, but it might be easier to use a name like Lydia or Eleanor as a first name. Also, the names Elle and Ella are both really cute, but I think it might be better to use them as a nickname for Ellen, or better yet, Eleanor. Ellen and Eleanor both seem much more "grown up" to me, while Elle and Ella are more little girl names IMO. I think it'd probably work better if you named her Eleanor and called her Ella; then she has the option of going by Eleanor, or Ellie, or Nora, or whatever, as an adult.
I don't know if you're looking for combos out of these, but I figured I'd suggest some and you can just ignore them if you already have a middle name picked out.

How do you feel about the name Elisabeth? Lily is a pretty common nickname for Elisabeth, and I think the middle name thing would be easier with Elisabeth than with Lily.

See, Elliot (with one t) is one of my favorite names for a boy, and I really dislike the trend of using boy names on girls; it makes it hard for the boys who are named that, because everyone picks on them for having a "girl name," while everyone is like, "whatever," about the girls. That's just my personal preference, though. I do like masculine nicknames on girls, though - for example, Charlie for Charlotte, or Joey for Josephine. I think that works.

Lilly Claire really pops for me. However, would you do Lillian Claire and call her "Lilly"? Seems like it's the comparable of naming a girl Angie and not Angela.
I think Lily is one of those names that stands alone okay. Kind of like Beth instead of Bethany, or Harry instead of Harold. I actually prefer just Lily, and I think Lily Claire (I actually like Clare better, but either spelling works) flows better than Lillian Claire.
